Think I managed to fix it, with the help of Fragnet

Apparently my server's java had crashed, they helped me restart it, and now it seems the whitelist works again! I'll keep an eye on the server the next days to make sure it continues working.

I could, though I don't like whitelists a lot. However, seems it won't be necessary. After soft-resetting my server for the first time, the server went off public. I'm not sure why that did the trick, but hey, it works so I won't complain
