Items disappearing (Mac)

I accidentally left my game running for like twenty minutes so I copied the game folder and then loaded up the backup. Right away I was missing a lot of items that I'm pretty sure I didn't just misplace. Most notably some denim shirts.

 

Figuring that I had just misplaced them, I continued playing.

 

I found a Big Hiking Bag in a closet, right-clicked it and selected "equip secondary". I already had a duffel bag equipped in secondary and another big hiking bag on my back. The new hiking bag just vanished.

 

Just totally speculating, but could it be that the backup game was still fetching information from the original save file and that was screwing things up? Mac is weird like that, it sometimes remembers the location of original files, rather than looking for them fresh based on file name. Or does copying a save folder of a game that is still in progress just screw things up?

(the point being that this probably happened because I was screwing with my save, but I thought I'd report it anyway)
